The whole breeding process is weird... you have to take into account for like the mother side of the father and the father of the mother or something I don't recall its odd.

True... so... weird though.... >_>; Parents of Red's are both reds, parents of blues are booth blue, and grandparents on mother's side was red and blue. D:

I'm guessing that chocobos use regular genetics, so a 'bo earlier in the family might have been x color, but both of the parents of the current generation were y, and the chick could be x.
