I use Windower to run to instances of the POL client. I'm powerleveling a mule. When I'm done playing, I use the /shutdown command on each window. At the end of the 30 second countdown. one window will close gracefully, but the other usually ends in a crash. Any ideas? Thank you.

That's just how it works. Multiple instances aren't meant to be run and always "crash" when closed.

The most recent update though is quite nice in that regard. it doesn't give the dialogue box and the crash message anymore it just closes.
