This has been bugging me for a while. Can someone enlighten me on why the above set is so popular for Masamune compared to a Kendatsuba set?

Assuming Samurai Roll isn't in effect since it may change some slots, and (in Kasuga's favor) ignoring Acc/M.Eva, the difference between the two sets are:
Kasuga:
9% DA
17% Zanshin (~6% Zanhasso with max jp)
11% Zanshin OAT
78 STP (preserves 4-hit if no Overwhelm)
Kendatsuba:
15% TA
2% QA
52 STP (loses 4-hit if no Overwhelm)
It's also worth pointing out that your DA/TA/QA checks must first fail for your Zanshin to have a chance at proccing, and TA/QA > Zanhasso anyway while DA < Zanhasso, which the Kasuga set has 9% more of than the Kendatsuba set (not that a theoretical 100% DA rate would result in a DPS loss or anything; just saying). And I know people love ignoring white damage, but considering we're using an Empyrean, it's worth pointing out the effect an extra 15% TA and 2% QA will have on your auto-attack damage compared to 9% DA and 6% Zanhasso when you have a 50% chance of dealing triple damage. The additional STP on Kasuga affecting WS damage could be pointed out as well, but the large additional multi-attack on the Kendatsuba set is also offering additional TP for WSs (probably more?).
And let's also bring back in the M.Eva that I ignored on the Kendatsuba set. The large bonus to ailment resistance can in a way contribute to your DPS as well when you're avoiding Amnesias/Stuns/Paralyzes/Slows that you may be getting afflicted with while in Kasuga.
To be honest, even if I'm shown to be wrong or missing something, I'm going to continue using the Kendatsuba set solely due to the M.Eva. It has been very noticeable and probably my favorite part of using Kendatsuba for TP. I'm not trashing the Kasuga set as it's the same thing I used before Kendatsuba and Sakonji Domaru +3 were released, but I'm having trouble seeing a reason to continue using it now.
