I agree that the AI upscaling is limited by the source textures. If there's not much detail there, you aren't giving the process much to work with.
However, Amelila did say that he was doing more work post upscaling. If he continues to do so, I think we wont have most of the issues you are concerned about.

Features include:
- Upscaled textures have also been given extra detail in Photoshop post-upscale.
- Foliage (trees, bushes, plants, etc) have been done from scratch, as normal.
Actually, I think it's very good, not as great as a texture replacment, but it's far far better than the original and it's a good way to make a decent HD version
here is a full size comparison between original and gigapixel for Ronfaure ground

I have tested the texture ingame and if it's not as good as a true texture replacement, it's really far better than the original it the same difference than playing the same game on PS2 and Xbox
The .csv list that AltanaView reads from contains a list of folders/.dats within ROM that is for each respective item. The very bottom of the viewer also displays the file directory for the .dat of the most recently displayed armor.
Does there happen to be a recently updated altanaviewer list? I've been trying to find all of the Su spells unsuccessfully for a while now. I want to try doing some edits on the spell effects for tier VI nukes, etc.
Faces are something few people will put up with being upgraded unless they remain very true to the originals, I don't think you can get away with gigapixel upscales with those because it will be too rough and change the look. Depends how they look wrapped around the models though.
I am not sure about it, face replacer are really popular for Elderscroll player by example, and they were amoung the most popular mod on Nekosentai en FFXIdats.
